Q1: What does "if this Digimon's stack has 2 or more same-level cards" mean, exactly?
It refers to when there are 2 or more cards with the same level among all of the stacked cards. Examples include when a level 5 Digimon has a level 5 digivolution card or when a level 6 Digimon has 2 level 5 digivolution cards.
Q2: Can I process the part of the effect after "then" in this card's When Digivolving effect even if the "if" condition in the 1st process isn't met?
Yes, you can process it. Even if this Digimon's stack doesn't have 2 or more same-level cards, this card's When Digivolving effect will return 1 of your opponent's Digimon with 1 or fewer digivolution cards to the bottom of the deck.
Q3: At the end of my turn, can I use another effect to DNA digivolve using 2 cards including this Digimon, then activate this card's inherited effect once it becomes a digivolution card?
No, you can't. This card isn't yet a digivolution card at the End of Your Turn timing, therefore this card's inherited effect doesn't trigger.
